You’ve certainly got ambition! I think the main problem you’re going to run into is money. Special effects like those used in The Matrix don’t come cheap. The budget was in the region of $ 60 million! You’re not going to like this much, but the best thing you can do is start small and work towards your final goal in stages. The most important part of the film, despite what we remember about the effects, was the original footage. You can film all the footage you need without any software at all. Remember the famous ‘bullet-time’ effect? That was mostly footage, taken by a series of cameras spaced around the subject.
When you get to editing, if you are not familiar with the process then a good (and free) place to start would be using Windows Live Movie Maker. A more advanced but harder to use option would be Avid FreeDV or AVS Video Editor
Once you get into special effects, you really do get what you pay for. Most video editing software has effects built-in, but eventually you will need something like Adobe After Effects and several high-end plug-ins to achieve the effect you’re looking for.
Of course, for the full Matrix effect you’ll need to add 3D modelling and realistic rendering software into the mix, along with advanced 3D modelling skills, giving you seamless merging between real life and virtual reality. There are free 3D modelling packages out there, but the final result will be reliant on your skill and artistic judgement.
